Title: Will a Japanese SNES RGB cable work with a RGB modified Japanese N64?

It's impossible to say without knowing all the details.  If they wired the connector up the same way as the SNES connector then the cable should work.

I already have the Official Nintendo SNES/Super Famicom RGB cable.  I am about to purchase a RGB modded Japanese N64 system and was wondering if the cable and modded N64 will work with my XRGB2+.

Assuming it's a JAPANESE cable, it will work between the XRGB2+ and any SNES or N64 that's wired to the japanese spec.  Again, I can't tell you how the N64 will be wired, but your cable will be fine if the system's wired right.
